Aerobic breathing
At the time of the Glycolysis, the Cycle of Krebs, the Beta-oxidation and the other processes of degradation of the biomolécules, there is reduced production of coenzymes (in particular NADH).
The electrons of these coenzymes pass on a chain of conveyers. In the case of an aerobic breathing, the final acceptor is Dioxygène.
Oxydative phosphorylation
To simplify (in detail in the article devoted to with the respiratory Chain):
The direct oxydative way
This way is much shorter as a conveyer of electrons, there is production of Hydrogen peroxide. This way is not very energy. Also, a bacterium having such a way without having Catalase is strict Anaérobie because the dioxygene would induce the toxic production of Hydrogen peroxide.
